-- As mentioned in the "Template Help" section of your admin, those variables are used for your link partners details. Since you will have more than one link partner, it is necessary to use variables like that for their info so RM knows what info to show in the email. Since this would not be the case for your site (the info stays the same in each email) you can enter your complete link info in the email template.

-- Yes they can be used in the subject and body of the email templates. The "Basic Email Template Tags" can be used in any email template while the "Special template tags" can be used only in certain email templates (which are mentioned in that section along with the variable).
